Every once in a while, when I'm importing players, I'll forget to choose the "Do not import if player is already in league" box. Whenever this happens, it creates an extra 10 minutes of work deleting all of the players that I accidentally imported. I imagine that 95%+ of leagues don't use duplicate players, so I would suggest that this be the default selection.
